Yah the 96-mid 2001 water pump pulley has a wider profile. The mid 2001-2004's are shorter and the belt sits near the front edge of it. There is no exact changover date, so you basically have to look.
Ford did all sorts of things with the 96-04 GT's. The two plants acount for a lot of the differences. The romeo plant engines have an 11 bolt pattern on both sides of the valve covers. The windsor plant engines have 13/14 bolt pattern.
To check you can look at your vin no. The 8th character in the vin determins which style you have, "x" being windsor, and "w" being romeo, or just count your valve cover bolts.
Back to that water pump, as said, they changed it during the 2001 model year. The long style water pump from 96-01 is 87mm. The short style 01-04 is 65mm. It's good to check before you get another water pump so you don't buy the wrong one.
The 4.6L GT engines also have two different flywheels. A 6 or an 8 bolt. The windsor's have 8 bolt and the romeo's have a 6 bolt. Best way is to check your engine code.
This is more common knowledge, but in 01, the GT's were available with 2 transmissions. The TR3650 and the T45. You can check the data sticker on the driver side door jamb to verify which one. A "k" is the TR3650, and "6" is the T45.
2003/2004 GT's and Cobras built after 8/2002 used coarse thread banjo bolts. 1999-2003 GT's built before 8/2002 used fine thread banjo bolts.
