Loosing power Help!

Hi, recently i tuned my stang and I've been noticing it loses power when I'm driving uphill in the highway you can feel the engine hesitating like pulling, I normally accelerate more and it gets steady again, the check engine was on, it showed failure in cylinder one so I replaced the plug and the wires just in case no check engine light now but still doing that when I'm driving over 50mph uphill, yesterday while it was pulling I heard an outtimed explosion, do you have an idea on what to check? or what can it be?
in case is needed it's a 2001 Auto

A true blue Seafoam treatment. One in the can, one pulled into upper intake while engine is running. Not doing one of the two is a wast of time.
Check for obvious vacuum leaks around the EGR valve. Usually you see one red and one black banded together and then one black going over to the upper intake manifold.

I replaced the EGR valve too, so according to what you said, could it be a deffective EGR valve?

When it picks up after flooring it, does it downshift? It almost sounds like the car needs to downshift, but the transmission is being hesitant.

It takes a little to shift, actually I have the transmission tunning programmed for tomorrow(unrelated to this problem), Do you think that has to do?

Without driving it myself, it would be too hard to tell. It could be either load related (vacuum leaks etc) or transmission.

OK, the mechanic is recieving him today, He'll tune the tranny and then I'll have him checked bumper to bumper, for what I've been digging it could be the plugs too, a friend had a very similar problem on a ford he put some other plug instead of motorcraft, and he said as soon as he put motorcraft back, the problem was magically solved, in my case I put autolite when i tuned it (and actually that's when the problem begun) so probably I'm gonna try to put motorcraft back, I already seafoam it just in case, I'll let you guys know what was it in case someone is having the same problem. yea seafoam, fuel filter, clean MAF, and IAC (idle bypass filter) and change/clean air filter (good upkeep)

The MAF, i didn't do that, I'll take care of it as soon as the mechanic bring him back, everything else done thanks

Fixed!
It was the ignition coil, it started to fail sometimes in the plug for Cyl 1, first it was intermitent so we didn't realize it was that (cause it didn't fail when it was being tested) and it worsen with each day so as soon as we were sure we replaced it and the problem's gone! got the power back!
