3.8 Firing Order

Hello everyone, new to board with 1st of many threads. But I have a question that Im hoping someone can shed light on. I have a 1999 Ford Mustang, 3.8 V6 and just recently had the heads shaved and gasket replaced. My question is this: Can the ignition pack be put on universally (up or down) and keep the same firing order? The mechanic said yes, but the wires are not going to the right plugs according to the 3.8 firing order I have in the repair manuel. The car starts fine and has a smooth idle while cold but once it warms up, runs rough as hell. Before I go removing wires and moving them around, just want to get better insight. Anyone ever experience this. Thanks

Sorry, Im referring to the actual ignition pack. The manuel shows the ign pack with a set order for the plug wires. If I turn the pack upside down, does it change firing order and keep the same ports on the pack itself.

The firing order will not Change on the pack. It's set at that firing order
