R the stock split intake heads and manifolds the best or are there aftermarket ones that are better?

Windstar intake are the best. But depends on your goal too.

Hit up Kyle he does good work, pretty good prices too

I'm guessing manifolds refers to exhaust?
Pacesetter makes a good set of long tube headers for $200, check out eBay

I'm meaning intake and exit manifolds. And eventually the engine will be turbocharged.

The same car that made 800+rwhp only used a single turbo as an example, all it takes is a properly done single setup to make good power

Will porting and polishing a stock m/p intake be my biggest bang? Or buying an aftermarket?

Lower intake yes, Windstar upper intake does better than ours though

windstar intake, and the headers off of a 1994-98 3.8 mustang.
They came with short-tube headers from the factory and there as good as the after market shorties. You can just P&P your lower intake and heads.

if you do it yourself be very careful to not mess up the air velocity otherwise you'll lose power
