The rotating assembly seemed to spin normally, amd I'm completely rebuilding everything else, so I don't care about bad gaskets and whatnot

I'm gonna do some work to the engine and try to fab up a intercooled m90 setup on the split port heads

If you're not putting forged rods/pistons in it and its "low" mileage (70k or less) I wouldn't even bother rebuilding just run with it and save money.

Well the tac was ripped out of the dash, but it looked like 86,xxx but I think I might just replace bearings rings n seals n whatnot to be on the safe side, I work at ford, so I'm gonna checkout my pricing on the OEM parts, cause there's realy no benificial aftermarket ones other than headgadket and headbolts right?

Heck if you're boosting go ahead and get arp head studs for safe measure

Tore most everything down today, looks pretty clean, found a badge on the side that says it was rebuilt by ford in 2003, starting to question having to rebuild the bottom end

You should paint the block, I prefer the old fashion "ford blue". any kinda paint would make it look better though.
You could paint the heads or polish, or just clean them... I would of liked to get mine polished when I rebuildt mine.

Just got my supercharger, but as I'm looking through other builds most have a different intake inlet, is this a problem?

That's the lightning m112, I don't know of anyone using these on mustangs.
The cobra/mustang style has the inlet on the passenger side.
