Auto to Manual Swap (theft) help

So I need some help on this. I have (allmost) everything I need for the swap. I went to LQK and got the parts off of a 2003 (mine is '01) mustang. T-45 trans, wire harness, computer, pedal assembly, clutch cable, flywheel, shifter, and driveshaft. Btw, I haven't yet swapped yet, but I need to get one piece of info before I do so.

So I have researched a bit and can't get a definitive answer. If I use the computer will it trip the PATS? I cannot go and get the PATS off the donor car cuz it's crushed. I'm also stuck between a rock and a hard place with this because I also have a '99 with 5spd but the ignition is shot so I can't use the PATS and key from that either. What are your suggestions. I don't want to go to the dealership and have them flash the computer cuz i don't have the money.

I am going to watch this thread to see what answers are given.

I hate the PATS, VATS, and other security systems used. No one is thinking about vehicles used 10 years later.

I can't wait to get a program for my 02 Mustang that disables the PATS. Once that happens I am putting in a true push button ignition with the ACC position switch hidden.

So a friend suggested this:
"Go ahead and use the PATS box and computer from the 99 parts car and tape the key to the box, that should keep the PATS from tripping."
Can anyone confirm this?

If you are using the computer from the 99 it may work.

So where is this PATS module? It's not the thing in the trunk on the left, that the fuel pump driver module. And I took the black box out that is located beside the fuse box under the dash and ran the numbers, that came back as the alarm, not the anti theft. Any ideas where is would be?

And also a "quick Google search" brings up more posts of people that also have no clue where it's located. I found a diagram and I looked where the diagram says to look, but it was not there.

The PATS system is on the column, right around the ignition switch.

Get a tuner and disable it. Or just have your auto functions turned off in your PCM with said tuner and forget about PATs.

Also 2003s had T3650s, not T45s.

How can you turn off PATS without a written program. I have an SCT and have not seen an option.

You get a tune burnt that has PATs disabled... or he uses the auto computer he already has and just has the tune writer turn off all the auto features. You do not need a new PCM going from auto to manual but you do the other way around. Or he could just stay auto and throw a converter in there with a set of 4.10s and be faster than he will be with the stick.

That makes sense. I was beginning to think I missed something somewhere in my programmer.

I will be keeping the auto computer and transmission for later, but for right now I'm putting the 5spd in for mpg. What I'm gonna do is put the 5sp in, drive down to Ford, put the manual computer in there, and have them turn off the PATS. I already talked to them and it's cheaper than a scanner. But later I will be getting a shift kit and converter and putting the auto back in, but that will be a few years ahead. And getting 4.10. thanks Scott for the inspiration.

So you think it will work? I have read that there is a hesitation when gassing it because the computer thinks it has to downshift. Is this true in your experience?

@fastNfurious look up the 2000 cobra r. They had side exit exhausts. I also want to do this but mine is a convertible and the side braces are in the way. You will need to fabricate and weld on some exhaust hangers and pick up some rubber hangers at the parts store

Also I suggest getting flat tips to maximize the clearance from the tip to the ground
