Flashed Computer

Im currently coming close to getting my engine build and then installed and all emissions are being removed (smog pump, egr, etc) and was wondering what to expect as far as check engine lights and such and also wondering if i need to get my computer flashed or if something else needs to be done.

Get a Tuner, ex. SCT. and someone that knows about "Custom Tuning". They should be able to prog. and delete any of the lights that might pop up on your dash. Make sure it's someone that knows alot about the "Tuner".

You will definitely have a code from the EGR.
Do a Google search for EGR Eliminator and you should find them ready to go or instructions to build your own.

The rest depends on the modifications performed on your engine.
A tune will likley be in order.
You can have your ECU chipped when it is tuned or you can buy a tuner.
The tuner will be more expensive, but it will allow you the freedom of retuning your car if you make changes without having to have a chip sent in and reflashed every time.

I dont know if it makes a difference but its getting edelbrock efi performer intake, 75mm tb, full msd system 24lb injectors, ported e7 heads, equal length bbk headers , e303, and bored .020 over and rollerockers and i was wondering what the limitations are for the programers about what capabilities they have.

That's not too radical. You can probably get by without a tuner or chip, but it would perform much better with one.
I am going to use the AFM PMS when I get healed up enough to install my SC.
