Did you use the ECU/ECM from the 5.0?
Wiring harness changed out to the 5.0?
MAF and injectors matched?

The shake and backfire sounds like a timing issue, double check the timing and make sure you wired the plugs correctly to the 5.0 HO 13726548 firing order.

I changed wiring and ecm before this engine was in it was my daily driver then the connecting rod bolt broke and cracked the block so I swapped it for this one I wouldn't have to change computers would I

Did you verify the stuff trojan suggested? I'm not sure but if the explorer motor has different injectors and you used the same maf, then that could be a problem.

Also the firing order is different on h.o. and non h.o. this is important because it does sound like timing. Also you removed the spout connector when setting timing, and then remembered to plug it back in?

Also pull the injectors and make sure they look ok. And also you can use a noid light to make sure there firing.

You can also doe a fuel pressure test. Then test you pip and coil. To insure you have proper fuel and spark.

Most of the time the ecu does not fail. It is possible, but usually something else causes it. Like bad connection on salt and pepper shakers, bad ground etc.

There are two of them. The plugs are rather large. Those plugs need to be in good shape. They are known to fail sometimes. especially if they are old. Just unhook them, make sure they are not corroded and all the wires are in the plugs tight.
