flywheel troubles - Mustang Evolution

flywheel troubles

so after getting my auto tranny out and in the process of bolting up my 5 speed flywheel, i noticed a difference in the alignment of the holes on the crankshaft and flywheel. took it back off and rotated it over one hole same thing happens. the flywheel is from an 88 5.0, the motor is an 85 mercury roller motor. is there some difference im not aware of, or is there some way to align it? i dont have my haynes book at my house right now so excuse me if its a simple fix.

There is no difference I am aware of, at some point rotating the flywheel around it should match up.
