Ya the long hose that goes under the manifold can I hook that one up to the front of the manifold

Yes.

The long hose that was originally under your old upper intake ... you will now hook it up to the nipple at the front of you Cobra,

Hook that long hose up here!

Did u get the lower manifold gaskets on rite that would let water get in exhaust

More than likely it condensation that your seeing evaporating and not smoke.
With all the coolant you pumped into the exhaust system it's gonna take awhile before you no longer see steam/smoke out the tail pipe.
