Mach 1000 Installation

I recently bought a mach 1000 system for my stang and it has everything with if. Brackets included, and that where I'm having the problem. I realize the studs go down through the floor of the trunk and are secured by nuts on the other side. It looks to me like the nut would screw all the way down the bolt. There is an opening in the frame but there holes aren't big enough for the nuts to fit through. Anyone have this system still and know how it's supposed to actually bolt in? Are the holes bigger on cars that come with the system? Pics would be a big help, thanks!
