Best setup for 2013 mustang with navigation screen?

I have a 2013 mustang gt premium and need a new sound system bad, but I have the navigation screen. What products would you recommend to boost the amps and replace the front two side door speakers as well as for one or two subs?

Depends on how loud you want the set up to be.

I want it to be clear sounding, but with some deep subs in the back. Right now the doors rattle with the factory set, which is annoying. I am willing to spend around 600$ on everything...installation parts etc

For $600, you probably have to keep your head unit. If you just want some more bass, you may want to get an amp and a box in the trunk. With installation should run you under $600.

When you said "installation", I assume you are going to auto stereo shop and let them do it for you. You should tell them what you want, and let them recommend you. I think you should try to stay with the big names such as Kicker, Rockford Fosgate. Also shop around and see the prices.

Before I changed my head unit, I only have a Kicker DX500.1 amp, and 2x 10" Rockford P2 subwoofers enclosure in my trunk. It gives me pretty good bass(heavy enough to shake my rear view mirror).
