Is this an option that came with the Mustang? Dealer installed? If so, they should be able to handle this, and as a warranty/customer request type change.

Office mgr's challenger stays on when door is opened. It also stays on when you hop in and drive off in her car with the fob in her purse on her desk...

Well, the next thing I'd try next is to get in touch with the manufacturer of the Remote Start device and talk with them on its options and limitations. Can you get to the "box"? It should have a name or serial number on it. Then you can google it, talk to a tech of its manufacturer, and get the answers you need. Then if the answer supports your requirements, either go back to the dealership that installed it and have them talk to the manufacturer of the Remote Start, or, find another authorized install shop that the manufacturer should be able to provide you with in your area.

I believe one of the restrictions (by law) on the remotes is that they must not be able to allow the car to move without the key being in the ignition. Most do so by turning off the engine when someone opens the door. I suspect that disabling the feature could be done, but at the cost of all other features that are tied to the door opening. You will not get anywhere with Ford on doing this, but a local shop that does remote starts and car alarms would be where to start.
