I had the same problem on my 96 mustang, except mine blew the eec fuse every time. My problem was the harness grounding itself out on the egr tube that runs up close to the firewall
Dont know if that would help u any but if u gave us more detail in wat the car is specifically doin im sure one of is may pinpoint the problem and help u fix it.

Oh and a tune is kinda like remappin the computer when u add any mods to it i.e. intake long tubes etc

+1 I've heard of ppl having it happen with the sct tuner installed, but not sure Wat causes it. There are posts about it if u look hard enough.

Well the problem is while I'm driving it just automatically turns off it gives me no chance to do a thing all I do is pull over to the side and sometimes it turns on right away and sometimes it takes me a while to turn it back on I can't really explain anymore really...I love my stang but that just gets to me

It sounds to me as if i have a short in the system. Have u checked all fuses or replaced any watsoever? Is your stang a v6 or gt? It sounds like when it warms up it creates either alot of resistance on an open wire or some wires that touch briefly w/o blowing a fuse to shut the car off.
