Thumping Noise

I noticed this prior to storing my car for winter but never thought anything about it.
However, my 2002Gt has a thumping sound, and it comes from the engine bay. it seems like the passenger side. It happens when i'm coming to a stop, just barely as i stop, and i'm able to feel the brake pedal thump along with it. It also does it intermittently while i'm stopped at a light.
Could this be a misfire or something? My previous mustang had a misfire, and it didn't sound like this. It's starting to irritate me, so what do you guys think this could be?

It might be a bad wheel bearing, warped rotor, etc.
Whatever it is, if you can feel it through the brake pedal, it deserves an immediate inspection.

That's the thing, I will do it intermittently while at idle, as well as when it comes to a stop, which my first instinct tells me it could be a misfire, but it doesn't quite sound like one. The feel in the pedal is very slight. Just enough to notice it. I'll try to get a video clip of it, to further help describe it, but my exhaust may damper the sound.

motor mounts?
****ty front rotors will make the car shake when pushing on the breaks
bad wheel baring could make a thump when turning...

It really is the weirdest thing that i cannot explain. I'm just looking to see if anyone has any opinions on what it might be, before i have it looked at. I'll see if i can post up a video for anyone else that wants to join in on this.
