2004 GT 5spd under car knocking noise

So quick story on what happened, just sitting at a stop light and then all of a sudden i start hearing a knocking noise... and the noise of a starter spinning while the car is on.

The noise comes from the transmission area, and not the motor, it stays consitent with sound as in it doesnt speed up or slow down, but it does sound similar to what a rod knock sounds like.

anyways i took the car home got the transmission out and inspected everything, flywheel looks to be fine, although i thought it was originally one of the teeth breaking off, but it looks fine... so does the face of it. clutch is pretty new, like 25k. Throw out bearing needed replacing but i dont think that would cause a knocking noise? could it be my input shaft? im replacing the pilot bearing too while im down there, could it be that?

im so lost, if anyone has any advice please chime in!

My car started making a knocking noise from the trans once. I looked under the car and the clutch fork was shaking side to side and making the metal to metal sound. I replaced my throw out bearing and put a new ford racing clutch fork in and the prob went away.

Your problem may be different.

I actually just remembered what the actual problem was. The bearing had been installed wrong by the previous owner or mechanic

i know it cant be that because i installed mine correctly like 25k ago... maybe it was the throwout bearing just being worn out though. could it be my cats coming apart on the inside? i have a catted magnaflow x pipe...

That's pretty much how mine sounded.

Did you let the car idle and look things over underneath? I doubt it's the cats but the mid pipe is out now right? Any rattling inside? Does your exhaust touch the frame or crossmember anywhere? You can usually spot this by rub marks.

Just throwing out a few ideas.

it doesnt rub anywhere i know that, because i wouldve heard it previously. there seems to be a little bit of a rattle inside the cats but its kinda hard to tell... im gonna put it all back together this weekend and hope i didnt miss anything on the flywheel or transmission area
