Engine swap

I have a '99 GT and I've run across a low mileage '01 Cobra that's been totaled with a good DOHC 4.6 in it. I've been told that my ECM will run this engine but I'm thinking if I get the Cobra ECM with the deal it would be better. What all would I need from the donor car in order to put this engine in my car and make it work?

What about the factory h-pipe? Aren't the exhaust manifolds different?

That is a good question. If the pipe is in good condition I would grab it. It is possible that an aftermarket exhaust is on the Cobra. I would grab as much as I could.

Also snag the amber rear tail lights if they are any good.

I personally like the solid red lights, but if they're worth it I'll get them as well.

I just thought of something else. Will I have to be concerned with hood clearance from my stock GT hood? I kinda want to keep that somewhat stock look to it if possible.

H-pipe is the same, the manifolds have different exhaust ports and that's it.
