Need some help having issues after installing mods - Mustang Evolution

Need some help having issues after installing mods

I have a fee concerns on my mods i installed on my 02 v6 stang, i installed Pace Setter shorty headers, MSD coil and Super conductor cables, NGK spark plugs, after i installed it i notice my car would go above 4k rpms and when it got close to 4k rpm only in 3rd n 4th gear it makes a cracking noise from the exhaust, the set up i have now was a mistake i did a while back just never fixed it. From the headers back to the mufflers there is no x, H or y pipe, just straight thru and i have 3" inch pipes from the cats to mufflers. Not sure if by replacing my entire exhaust back to 2 1/2 and getting an X pipe installed or H which ever you guys think is better would it fix my problems as i have no "back pressure" or should i try tuning the mods first or after i install my exhaust?Click image for larger version

Well a pretty obvious one is did you get your firing order right?

Yea they are right, i even installed the oem coil back to see if maybe the msd coil was bad but still have the problem

Firing order is 123 on top and 564 on the botton
