Smart Juction Box controls TCM?

I switched to an V6 Automatic and think the Smart Junction box from the V8 manual Trans will not work with the Auto.

I changed the PCM and the engine and accesesories all work good, Only two issues:

1. The transmission torque converter and soliniods A,B,C & D are coding in the Computer. Seems to be in 3rd geard.

2. The two piece Drive shaft is 1/2" too short.

Any one know if getting the SJB for an automatic will solve the issue?
