Heater

Okay so every time I turn on my heater its makes this weird knocking sound for a little while then stops. I have no clue what it is?!

Same here, just started a couple weeks ago. Is it clicking? Almost like a woodpecker is in your dash?

It sounds a vent actuator sticking either trying to open or close. it's common in a lot of GM vehicles too their a pain in the *** to fix on some vehicles. I've never done one on a mustang though.

Actually I'm 99% sure it is, it's called the blend door actuator there are 4 located under the dash. Just pull out the glove box and listen and feel each actuator and you can find out which one is bad. Their held by 2 bolts.

Here's a link for a walk through if you need it. It's actually a pretty simple fix for mustangs lol easier then my silverado haha had to pulled the dash a part to do that.

It may also be a pesky leaf that made it's way into the fan blower 'squirrel cage' fan; kind of like when we used to put a baseball card with a clothes pin against our bycycle spokes when we were kids!

I have to pull my Ford Ranger fan blower out at least twice a year to get the leaves that fall through the front windshield lower vent, and make their way to the fan. It's amazing how tough those leaves are.
