Unless they can prove that either of those mods caused the transmission failure, then you are fine. I really can't see them even trying to say that your pipes had anything to do with it, so I wouldn't fret.

I wouldn't imagine that there is anyway that the pipes could do it but should I put the stock stuff back on just in case or would they be able to tell anyway

It depends on how well you know the people at the dealership. Some people don't care, while others might make a big deal over it. If you've got the original piping, I'd put that on before you take it in. Just to be safe.

If pipes is all you've done, I wouldn't worry about it. I wouldn't bother putting the stock pipes back on. I would put it on jack stands to make sure there is no rubber in the fender wells, or under the bumper. If they find any, they can say your were racing, or abusing the car.

The pipes are fine. I completely blew my trans when I had a 2.3 whipple, 1pc DS, headers, DR's etc. They had to replace it because they couldn't prove the power is what destroyed the trans.

That's awesome! Sounds like you had a good dealer willing to work with you.

Ya, someone on this forum was denied warranty work on their transmission, due to the Ford rep finding rubber under the car. Cost the guy around 3k if I remember right.
