Your car had been tuned prior to you taking in for the tick, period. Regardless if you removed it to try and hide the fact doesn't matter. If I am wrong on this I do apologize but just calling it how I see it.

The tune doesn't go away. It's in there for life and visible to Ford. The settings may have been returned to stock prior to service but the tune is still in your ECU, sleeping.
Tuned car developed a tick somehow. Brought to Ford and they saw it. You told them and us your car didn't have a (Roush) tune. They did probably nothing or very little and then had discussions about you and your car right after you left.
I need a shower. I feel dirty.

The tune could have caused the issue. Removing the tune doesn't erase the issue.
