Recently put on an Upper control arm was getting horrible vibration and now it sounds like my Trans is clicking and clunking... Could this be because of the upper arm? Should I put stock back on? Or did my MT-82 coincidentally decide to cause problems when before upper arm install the car ran great and had no problems... What should I do?

I doubt it's doing anything it wasn't before, you're just hearing more of it through the new UCA. What brand is it and what kind of ends? The clicking/clunking is normal when pressing the clutch, a ton of vibrations not so much. Did you go back and check that all the bolts are torqued properly?

That's the one I bought a d yes my car is lowered... And yes everytime I press in the clutch I hear clunking and clicking and when I am going above 40mph and let off gas I hear a vibration noise but under power I don't hear anything... Should I just put stock upper back on?

I doubt anything is wrong, but if you want some reassurance call Steeda.
