The mach 1 engine is an excellent platform to start modding with. You already have 3.55 gears so your acceleration is already improved over the GT and 99/01 cobra slightly.
I've seen a Mach that had a twin screw under the shaker and I believe procharger can fit you with an SC that will allow you to keep it. Suspension is a great mod to do. No point having power if your car is all over the place. It makes a world of difference having it lowered even just an inch and having stiffer springs.
No point in getting a tuner if you know that you might supercharge it down the road but if you have cash to spare then I'd have it dyno tuned after the exhaust is fitted. Should gain a healthy 15-25 rwhp with your 32 valve
I'd do the suspension and exhaust to improve handling and sound first.

American Muscle has some decent parts for the Machs. They have a few different CAIs for decent prices, and free shipping!

Before you start buying random parts....what are you looking for in the car?
Basically, are you wanting to drag race, autox, road course, cruise, show, etc etc...
If you're like me you do a little of all so a well rounded setup is best.
In your case, I'd first invest into a solid suspension and strengthen that body up with some weld-in subframe connectors.
