I have an 2004 V6 3.9L Mustang!
My Modifications are: Cold Air Intake, Gears, Underdrive Pulley, tlok, and exhaust
I would like to make it faster than a GT. What should I do? I dont want to sell my car, I am quite attached to it.
What should my my next step?
Thank

You will need to run 14.0's or faster (for 99-04 gts) so you will need to build the engine some (heads/intake/cam all bolt ons) or you will need a power adder like nitrous, a supercharger, or a turbocharger.
You are not far off as the 99-04 gts are not very fast but it can cost a lot to gain a little once you get all of the regular bolt on's done.

Sorry, before you edited it it was kinda hard to decipher. If I were you, I'd look in to getting a set of P&P Heads/Intake and a new Cam from Super Six Motorsports. And if you don't want to go that route, put some boost to it. But, before you do anything research and decide exactly what it is you want and your price range.

Research top end porting, called H/C/I (heads/cam/intakes), or poweradders like nitrous, super or turbo chargers. Heads up right now, none of it will be super easy and all of it will be pricey so if it's not something you plan on getting a lot of personal satisfaction out of, you might consider how much it's worth it to you.
