Will a 99 GT bumper fit on my 99 V6? I need to replace it anyway, so I figured why not a GT?

Yah, it should bolt right up without complication. The dimensions are the same, the only difference are the exhaust tip cutouts.

Front bumper should be the same way. The only difference that I know of is that the fog light holes are cut out and open.

Yep, when you take your old bumper off, you'll be able to see where it's mounted. The new bumper will line right up with those mounts.
As previously mentioned, you will want to get some GT fog lights or your bumper will have holes where they go. There's really no huge incentive to move to a GT bumper aside from the already open hole for the fog lights, but people have been known to just knock the slats out of the V6 bumpers and wire the fogs in.

The GT bumper does not come down any lower in the front?

Not to my knowledge... I'm almost positive they are exactly the same except for the fog light housing.
Could be wrong though!

I don't believe they are any lower than the v6 bumper. As stated before, the only difference between the two are the fog lights and housings.
