2001 is $3000 to $4000 more according to Kelley Blue Book...
but what about options, surely the 2001 has more options...
also, what about power.

get the 01, the '99s didn't put out the power they were supposed to. so ford recalled them to "fix" them
pulled from another site...
In general, earlier Cobras were making as much as 270 to 280 horsepower at the rear wheels, easily 305 horsepower at the engine's flywheel. We had seen firsthand one '99 Cobra that was being tested before some aftermarket modifications, and it only made 250 horsepower at the drive wheels — or about 300 horsepower at the flywheel.
Once word got out, Ford issued a recall on '99 Cobras and came up with a retrofit kit that brought the 4.6-liter V8 up to the 320-horsepower level. The problem was that the advent of this package which included a redesigned exhaust system from the catalytic converters back, an ExtrudeHoned intake manifold and a recalibrated EEC-V computer processor didn't come on the scene soon enough for it to be incorporated into 2000 model year Cobras.

yeah, that's still a decent amount of hp... is the $3000 difference enough to justify the gains?

Or just save up for the 03 to begin with instead of doing it ass backwards, by buying a car to sell it and not get what you paid for it just to buy another one.

It really won't matter which one you get. They are the same car, the 99's with the problem have been fixed (unless you get one some 90 year old woman owned that didn't know anything about power). I would go for the 99 because it is an anniversary year for the mustang, the first cobra in that body style, plus it will save you a few dollars when buying it. As for options, Cobra's don't typically have options.
As an FYI for some, usually the only options available are spoiler delete and chrome rims. I know those were the only options available on the 03. It is the "all inclusive" mustang model with everything standard.
As long as you are buying, how much are you looking to spend? And also, do you spend much time on SVTPerformance.com? The reason I ask is there are always cars coming up for sale over there and I am willing to bet there are at least 25-30 for sale over there right now. I am not sure how many 99/01's are over there, but I do believe there are a few. This might could save you some money as well instead of buying from a dealer who has probably jacked the price. Also, if you are ready to drop about 25k, there are around 10 03/04 cobra's over there for that price right now.

if you just want the power of the terminators, just supercharge your 99/01 instead of getting a 99/01 cobra, then saving for another whole cobra

Yeh, the 99 had power problems, was recalled, and they didn't make a 2000 cobra, just the 5.4 cobra r. They brought it back in 2001, only way you can really tell is the headlights, spoiler, and rear bumper. The 99 had a regular gt rear bumper, the 99 spoiler, and the chrome background headlights. There was also no 2002 cobra for those that want to know and don't...
