This morning I was driving my car to work and as I rolled the windows up and down the headlights would flicker, so I thought nothing of it until a little while later when I had to roll the window down and the abs light came on. Then the whole car lost power (about 45mph, cruising down to stop, clutch out, gear in neutral) gauges went dark, stereo cut off etc.... not 5 seconds later everything cut back on, all the gauges turned on and stereo came on etc... All I had to do was restart the car and continue on about my business, so I get to work, stop the car and it is idling fine, so I turned it off got out and started walking away when I hit the lock button on my key fob and didnt hear the familiar honk you get, so I turned around walked back to the car and it locked but didnt arm the alarm(factory alarm) so I closed the door hit the button again and nothing this time, I didnt have time to do anything else so I manually locked the car and left. Sooooo after that long story I need some help.

Man, hard to say, but I doubt it is the battery or the alternator, more like a short somewhere maybe??

It sounds like it could be a short running from the alternator..hence the reason it sometimes works, and sometimes doesn't.

I went back out to the car and started it up fine after about an hour, but the key fob still wouldnt register with the lock and even pushing the buttons for the lock inside the car didnt work, but car ran fine, turned a/c on wipers etc... and didnt stall or anything.

ok, went back out again and everything is working, key fob, door locks (inside car) etc... now I have no idea what is going on. I think I am just going to take it to auto zone and have them check my battery and alternator to see if it is working properly.

If there is anything wrong with your battery or alternator, I would be seriously surprized.

its a short most likely in your dash harness.

check your connections to your alt, batt, and your starter (yes i said starter) other then that take it to ford and see whats up

95% of the time with problems like you stated, its the alt.
take that sucker off and take it to autozone and get it tested. im betting its the alt.
