3.8 swap in a 2001

Does any one know if a 2003 mustang 3.8 L v-6 will swap into a 2001 mustang v-6. We have tried and the car will not start. the theft light in the dash is flashing, car cranks, but will not fire. Called Ford Dealer and they said that a 2001 computer will not run a 2003 engine. but all electrical connections are the same.

try pressing the magical red button in the trunk to reset the fuel. thats all i can think of for now without having any other info to go off of.
