Theft light, 2001 v-6 mustang

Hello, I just swapped a 2003 v-6 mustang engine into a 2001 mustang that had a blown 3.8 v-6. tried to start today and the engine wont run. Cranks but will not fire. Theft light in dash is flashing. Called ford and they say the 2001 computer wont run a 2003 engine. Does any one have any tips or do you believe Ford is correct.

Ford is probably correct...you might wanna get ahold of a newer ecu. It'd solve your problem.

How does the computer know what engine is in there car? is has NO WAY to. Most likely you have a blown fuse somewhere, what does your odometer read? That engine will work fine in that car.

What other things did you do during the swap?
What wiring harness and sensors did you use?
Also did you happen to install the instrument cluster from the 2003 into your 2001?

The instrument cluster & the EEC are tied together with PATS.
A change of either can be fixed with a chip or tune.

I only swapped the engines, the new 2003 engine had the original wiring harness on it. So I dropped in the 2003 engine and the 2003 harness plugged into everything on the 2001 car. I didnt swap any thing else.
So its a 2003 engine and wiring harness in a 2001 car, 2001 computer, cluster etc.

Would a swap of the wiring harnesses work ??? Put the original 2001 harness on the 2003 engine, then the only difference would be the engine itself. Or is there something else that will through it off.

I would use the 2001 wiring harness. Even though it plugged in it may have a different pinout.

Thats what Ive been thinking more and more, Sounds like if I use a newer computer in the car I may run into trouble with the instrument cluster and the PAT system. Thanks for your input.

You can get a PATS bypass off of ebay for a few bucks.. ~$20ish
Dunno if that would help though.

They're usually bought for remote start capabilities for alarms.

thanks for all your help guys, I got it running today, it was plugged injectors on the 03 motor, it must have been sitting for awhile and had bad gas in it. Put in the 01 injectors and she fired right up.
