Whats the diffrence between the 2004 mustang with the 3.9l engine and the 1999-2004 mustang with the 3.8l engine

nothing really, the crank is a tad different, the power, the tq, the everything is the same, just using up spare parts probably.

They transplanted a few parts from the windstar line that were leftover after changing the windstar with whatever the new minivan is.

IMO you could cam it practically the same, on the stock shortblock. But with a
dedicated build, I'd use 3.8 spec pistons and use the extra CR among other things.
