She is done. I started her up Friday and had exhaust leak, so it wasn't quite drivable yet. Anyway today i flushed the cooling system, changed the rear end fluid. She runs like their was a 4.6 in there from the factory. No engine lights or t/c lights. I thought that the latter would be a problem going from the abs to non-abs, but no problem at all. Its a pretty straight forward swap, only custom item i had made was a brake line to adapt to the non abs proportioning block. Thats it. To do the swap with 99 and up donor going into a 99 up what you need is:
Engine
Tranny
Rear-end
Harness
Radiator/fan assy
Expansion tank
Hydro boost
EEC
Gage cluster
Throttle cable
The K-member is the same. I did swap the steering racks, but that is optional, I also swapped the clutch cable, I think that is optional too. It took me Six days to actually do the swap,with a lift and all the tools needed to do the job. After that i had it towed to the house to tie up all the loose ends and little stuff. I found a locksmith to reprogram the keys came to my house and did it, saved about 70 bucks over the ford dealership quote. The stock gt exhaust fit all the way back, but i used some spacers to space it down fromthe bumper cover, looks pretty good. All in all I would do it again, but with some help next time. I will get some pics up soon.

you shoulda robbed the donor of the hood scoop and side scoops too 
unless you want it to be a serious sleeper...looks great

I sold off the side scoops, rear bumper cover and the trunk with spoiler. I am eventually going to get and aftermarket hood sooner or later. I kind of like the smoother look without the hood scoop.

this is an old post but can u give me some more info on little things u had to do? I am pulling out my 3.8 and putting in a 4.6 (98-04 wen i find a good one) but this is not a "o that sounds cool" I have started to get money to do this.

99-04 is all I would consider and even then I would try to get my hands on a 99-04 cobra/mach 1 motor

As far as the motor +tranny+rearend, everything bolted right up. No modification needed. I didn't swap the ABS, so i have a extra connector on the harness. The Hydrobooster has a guide pin on it that has to have a corrensponding hole drilled into the firewall, or swap the whole brake pedal assy. It seemed easiere at least for me to swap the whole steering rack, rather than swap the lines. When you pull the motor, diconnect the wire harness from the back of the motor to the car, and leave it on the engine. The charging harness on the pass side front should be seperated from the car and goes with engine, so on with the connectors under the intake. You will need a 4.6 radiator along with the fan assy. I did alot a research on the fuel system and as far as the 99 3.8's and 4.6's have the same fuel pumps, but 98 have a different fuel system. So you can either swap to the returnless or adapt to the 98 system. The latter of the two will require fuel rails and other things. There are several ways to pull the motor. Depends if you have front end damage; lift or no lift, or jackstands. You can pull the whole motor and tranny together with a cherry picker, but the car will have to be high up on jack stands. You can drop the whole Engine, tranny, k-member as one,it seems to be the least time consuming method. Because i had both cars at the area and they both had to drivable i pulled the tranny form the bottom on a lift, and then pulled the motor from the top. I started on a Saturday, worked everyday about 7.5 hrs a day by myself and finished the major swap stuff on a friday night. The PATS system is different from 98 to 99, but a Tune can get rid of it. That's about all i can think of right now. This swap wouldn't be that bad to do nowaday's as far as price, you can get 2v and 4v motor's for pretty cheap now, and TR 3650's are pretty cheap used too. You could probably do the whole swap (doing your own labor) for under $6000 using stock components.

yeah thanks for the info, i talked to a shop here in town and he is going to find me a 96-98 4.6L v8 then swap 99+heads onto the motor. also do some other items like a cam and what not. also I have to stay with a pre98 to save money also due to the fuel issue. i wanted to get a 99+ engine, but there will be lots more work to do and also the computer will match up more. this shop is not a fly by night shop ( Welcome to Automotive Specialists!) also I went to school with the owners sons. i wanted to drop a crate motor in but it will be faster and save money with gettin a donor car.

I've done the exact same with my setup. I have a 1999 (35th anniversary) origionally a 3.8L V6.. Now it's got a 2003 4.6L v8, along with tranny, rear end, harness, etc &c... I still have the V6 bumper cover (no exhaust cutouts) but its far from the sleep look with the carbon fiber hood, z3 fenders, dual 3.5" SLP loudmouth tips (w. offroad midpipe) and cobra decals all over it HAHA nice job tho bro i know what you jsut went though..! i kept the abs though as well as traction control and all the goodies.. also added foglights which aren't working now. i tried to independantly wire them and it ended up taking me all day and they didn't work and i've just been to lazy to get up and try and get on it myself hah
