The hood might clear the supercharger, I'm not sure though, but wouldn't there be a hug open hole on the top of it where the Shackers hood thing is suppose to go. I'm pretty sure you won't be able to fit that on there unless you get rid of the Roots blower and go with a Centrifugul supercharger or a Turbo kit.
I'm pretty sure a Cobra R hood will fit if you want to go that rout.

Maybe he likes the mach hood better? Makes it not so stupid when the mach hood fits his taste better than the cobra hood. Kind of like people would think you are stupid for putting cobra rims on your car. Some think it is a good...some think you are a retard for doing it. Same deal.

And, to answer your question, the MACH hood should fit just fine. The only question that I have is how would the shaker setup mount up...and what would it take to do that. Then again, that is probably pretty much the same point of your question.
I know most of the Mach boys are using prochargers and what not...in order to get the ram air on there, you would have to either remove the eaton and replace it with the Mach upper intake and put a Centri SC on it...or find a way to mount the scoop to the hood and basically make it a non-functional piece.
Those are the only options I can think of to use the Mach hood.
The shaker intake is mounted to a 99/01 Cobra style plenum on the 03/04 Mach1's. There is not place to mount it on an 03/04 Cobra and the Eaton sits too high anyway. I agree with above comments that the Cobra hood looks sweet. I don't know why you'd want to put a shaker on the toughest Mustang yet to be made.
It can be done with a little bit of fabrication for the shaker bracket, but you won't be able to have the shaker functional with the eaton. Try the mach 1 registry, I think there's a thread or 2 there about it.
im sure you could do it but you would have to fab up some stuff as the supercharger is a bit to high im willing to bet. Its not like the mach 1 scoops are functional so you could probably just stick one on there and attach it directly to the hood or something like that~ just a bit getto though.

You might run into a problem fitting the mach hood with your stock cobra bumper. Reason being I bought the Cowl hood and later bought the cobra front bumper and it wouldnt latch the hood. The cobra front bumper is made to fit with the cobra hood. You'll end up having to move the latch farther up so it will latch and close.
