Alright, I have a stock 2004 V6 that I have yet to do any mods to, due to my warranty and whatnot. These are what I want to do, and I'm going to get it all done at the same time, so there wont be any steps at all. Feel free to advise on better parts along with a website so I can get access to it. Thank you all in advance.
-BBK Cold-Air Kit
-MotorVator Throttle Body Spacer
-BBK 65mm Throttle Body
-MOTOBLUE™ H.O. Water Pump Pulley
-MOTOBLUE™ H.O. Power Balancer Pulley Kit
-GOODYEAR GatorBack Belt
-Pypes 2/½ Direct Replacement high flow catted X-pipe 2-½" Direct Replacement Stainless Cat-back with 3-inch Stainless Tips
-MGW Short Throw Shifter
There are a couple things I am trying to decide on; A Computer Tuner, and which brand of 3.73 rear gears I should purchase. For Tuners I was looking at:
-DIABLOSPORT PREDATOR Flash Tuner
-SCT STRATEGY Flash Tuner
-SCT SNIPER Tuning Software
And for rear gears I was looking at either Ford Racing or MotiveGear. Any help there would be appreciated as well. From what I have read and been told, all these add ons should add roughly 75HP/60Lb-ft of Torque. Once again, thank you for any advisements given.

I would do all of my mods and take my car to a very good tuner (someone that knows the v6 and there are many of them just ask in your area to find one or someone can do it and ship it to you with you just getting a dyno locally and checking the settings) dont mess around with tunning.... they are all not the same.
I wouldnt do a TB spacer as they are worthless. I would also only do an ASP 25% underdrive crank pulley, dont mess with the rest.
Rear end gears will give you the best bang for the buck so definatly do rear end gears and Tlok (so both wheels spin) unit (400 bucks for parts + 250~ labor)

Cajun above you is selling his for $150 unlocked which is a great deal i paid $400 for mine and $200 an hour for the tuning

like spector said, get mods done first, then get it professionally tuned
then i would buy a tuner

Useful mods for the v6 are limited until you start getting into expensive ones. I would do exhaust, cai, gears/tlok, and udp and then drop on a set of heads/ a cam/ and intakes The end result will be around 230rwhp/tq (with manual tranny) vs the stock 160rwhp/180tq (manual tranny) you wont get there with just bolt ons.
Just the bolt ons you MIGHT luck out and see 15rwhp/tq gain maybe.

He speaks the truth !!!! The 65MM TB really isn't going to do much at this point I have a 04 with CAI, 25% UDP ,True Duals, SCT Chip And tuned by VMP I'm getting 188 RWHP Don't use ricer math or listen to the manufactors HP claims

Well, from the input I'm gathering from all of you I'm getting a ton of good feedback. Let me show you what I have found recently, and tell me if they are worth it:

I was looking at the 2nd, 3rd, and 5th options to get me started. Then eventually I was going to go to

And get the Stage II+ PowerPak. It's my daily driver, so I won't be getting Turbo, Nitrous, or a Supercharger. I'm simply trying to get the biggest gains without having to swap out the tranny or engine in itself.

Stay away from RPM !!!!!!!!!!!!!!!!!!!!!!!! They have screwed quite a few people over and their HP gains are way over rated !! SuperSix  Check out the site sponsors or some the members will jump in and point you in the right direction

Wow, I didn't know they have screwed people over and all that. Given the parts I want, can anyone give me reputable sites I can get that list off of? The SuperSix is going to come later, as I dont have the money for that kind of an upgrade right now. I was thinking of just getting the 3.73s and T-Lok to start, and go from there. Maybe the Pypes exhaust kit.

I would check around, I got my entire catback exhaust custom made in 2.25 inch (dont go any larger (other than tips) on the 3.8L v6) and flowmasters with tips for 300 bucks~
A bolt up kit has its advantages but in the end its not true dual exhaust (technically)
I would do exhaust, lower the car, get some wheels and then do gears/tlok (and of course cc plates to align the car with after its lowered)
The performance gains from all the other bolt ons added together is like... .2-.3 tenths of a second which isnt that much.

Alright. I'll leave the bolt-ons alone. They don't seem to add much power at all. For now I will go with a Ford Racing 3.73 gear set, with the T-Lok, and short throw shifter. I don't know if there are any other small mods that I will notice anything from power wise. Thanks everyone, I appreciate the help I have received thus far.

The tuner will definitely give you a seat of the pants change with a good tune and not the canned tunes included with a tuner.
