So, I live in Fresno/Clovis California, and there's a 03 Cobra for sale and wanted your opinions if it would be worth it. I currently have a 02 Mustang GT, and I wouldn't mind upgrading. The car has 30K miles on it with new tires: front 275x40x17 - rear 295x45x18. They have a diablo programmer, throttle body, cold air intake, short shifter, and cat back mods. They claim its in excellent cond, and are asking $25,000. What do you think?

Sounds like an excellent price for the state of CA. Most of the 03-04 cobra's in my area with that mileage still go for 30K or so.
Is this a private sell or a dealership?
I would jack the car up and check for any leaks, listen for any ticking sounds, maybe check the plugs. Drive it a few times. It would certainly be a nice upgrade.

It's a private party. The dealerships always jack their prices way up(3-5k more).

not bad, most cali cobras in good condition will go for around the 25k range private party. dealerships still sell them for 30k+.

The price is a bit high on average but in CA its right on the money (everything costs more there...)
The overall upgrade is well worth it. You will go from around 230rwhp/260rwtq to 400/400~ with plenty of room for easy cheap upgrades to get you to 500+~ The milage isnt to bad, most are between 25-60k now that are in good shape.
I would check to see if it has had the heads replaced (some develop a tick on the passenger side head due to poor coolant flow design) and if it has then good, if not no big deal just something to look into.
Some also have vibrations at 75-80+ mph due to the driveshaft so check that out.
Check for oil leaks around the oil cooler (where the oil filter screws in) as some can leak here, not a big deal to fix.
Check for leaks on the rear end as the tq sometimes makes them leak or break.
Get it dynoed ASAP to make sure the tunner isnt just a POS tune and is a real tune (check the a/f ratio and such)
Look for signs of abuse and any body damage that might have not been reported to the insurance.
That is all I can think of ... its to early. If I think of anything else I will let you know.

If you got the funds do it but you wait awhile you might find a cheaper one out there.

just make sure you can unload the GT, especially if youre still financing it, last thing you want is two car payments and insurance (full coverage) on two mustangs, it will hurt. trust me, been there done that.
