I wonder why I couldn't see this before when I had my wheel off checking the C/O.

Also its just bad for your spring and Strut Tower.

I just can't figure out why I couldn't find it the other times I looked for what was making the noise it makes.

are they not seated right? iirc back when my buddy had his RSX-S (so long ago!) we installed coilovers and it did the same thing to him like a week or so later. took it into some honduh t00ner shop and they said they were not seated right, fixed it and it was fine after that.

No, I'm 99.9% sure that they are installed properly. Theres enough clearance between the C/C plates, etc. If you call MM they will tell you that you have to cut, grind, or beat(I hate to use that word when referring to the structure of my car, but thats what they said) imperfections or things sticking out in your strut and shock towers. Some Mustangs won't need any modding to the strut/shock towers while others might need alot. Its difference for every mustang, kind of like one tune may work good for one Mustang but it may not work so well on another even if they have the same parts on the same type of motor. They all have their own unique charactoristics. I guess the saying that, "No two terminators are alike" is true. I'm still glad that I was able to find the cause of the noise I have been experiencing though. I just wish it didn't scare my spring so bad.
