Exclamation clutch replacement = limp mode?

If someone can point me in the right direction that'd be a great help!
So I took my 07 GT to the shop last week to get the clutch replaced. after a few days or so I finally got it back. When I went to go start the car again the clutch was not catching and I had them bleed the fluid and that seemed to fix the problem. But as I was leaving I noticed the check engine and wrench light came on and my car went into "limp" mode where it would stall at around 4k rpm and not run till red line. I did some research and it might be something wrong with my throttle body but I'm not sure. Has anyone had a similar experience? and if so what seemed to be the problem?
