Are all the stock short blocks the same from '96-'04?

The intake manifolds are different and so are the plugs. Went from 2 coil packs to coil on plug (COP).

I understand that when you put PI heads on a non PI engine it raises the compression to about 10:5-1. So on '99s and up they already have that ratio?

Pistons are different as well. Non PI are 11cc Dished with a 51cc combustion chamber and PI heads are 17cc with a 42cc combustion chamber.

There is two different blocks. One is the Romeo which is the more popular one. Then there is the Windsor block. Here is a good reference to the 4.6.

So my 03 has pi heads on it stock? I didn't know that.
