The driveshaft will be the same, just get a driveshaft from any fox bodied car running this transmission.

Be more worried about the bell housing mating up to a V6, this is where you will run into issues.
The Driveshaft from the Foxbody will work if you change yokes. A foxbody drive shaft has a T5 has a 28spline output and the 3650 has a 31spline. The 3650 will bolt to any 4.6L

I think some used the 3650-HD such as the cobras in 01 (not sure if all but some perhaps) and maybe the bullit. hmmm need to do some research.
Nope the same 3650 is used. The 03-04 Mach has a .62 final gear for the 3.55's. where as the other's used in 01-04 GT's/Cobra came with .67 for the 3.27's. Also the 3650 is rated for 360ft lbs.

(I Realize this is old)

Only the earliest 3650s used in the New-Edge Mustangs had the 0.675:1 (0.68:1) 5th gear ratio. In September 2001 a change was made to the the TR3650-3 with a 0.62:1 5th gear. After that all 3650s in Mustangs had the 0.62:1 high gear.

Info above is direct from tremec themselves and can be confirmed by running the ford service part #'s as well as early 01 where T45's and not 3650. IE 01 cobras where T45 and not 3650. Model change for 2002 during 2001 year were 3650's for GT.

The SC version of the roush is a stock 2v. 400 to 450 is about the limit of the reliability of the internals. But you can just get a forged rotating assembly to up reliability. Otherwise the stock 2v can handle your needs. Majority of mod motor failures stem from tunes.

I thought the 0.62:1 5th was special to the 03-04 Mach 1's (for MPG's) because they have a 3.55 gear.

What manual transmission would be best in a 2001 GT built for pro touring and auto cross? Ive looked into the T-45 & TR-3650 but i dont know what one is better or my years at all. Also since it is a pro touring car would a 6 speep double over drive be better for the distance for gas milage?
